I would go for the parallel wiring, if one battery fails, the other one will still power both NEOs.
In v3, in case the power supply to the master NEO fails, the Extender still has power but no control any more.
It always depends where the NEOs are located and what they are good for, though. If far apart (big plane, one in the fuselage, two in the wings, or one extender in the tail fin, just for receiver redundancy), the interconnection would only need to be two thin wires if each had it's separate power supply.
